I have proof of what I really made this year and his totals are way off.

Well, if you have proof that you were paid a different amount I would get ahold of the IRS and see what options you have.
I had an employer do something similar to this to me. And it took some phone calls and some paper work, but I was able to get it resolved and in my favor.
It will be the burden of the employer to prove that they actually did pay you the other amount.
And of course, yours to prove that they didn't.
But, the first step is to contact them. And I would do it pretty soon.
Be professional, and cooperative with them and I am sure that they will be good to help you and resolve it before April 15th.

Ask them to provide you with a detail of the disbursement to you for 2006. Include transaction/check number, date of payments, description of services, and amounts. This should help you decipher why they are claiming they paid you so much.
