I just had a chimney fire that absolutely stained my limestone fireplace surround. Because stone is so delicate, most products are inappropriate and will damage the stone. First, I tried my normal stone cleaner by TileLab but still found there was a black tinge on the stones right above the opening because limestone, like flagstone is so porous. Then I tried a 3:1 ratio of a new product called Krud Kutter which I found is safe for stone, inexpensive and available at the Lowes home improvement stores on the cleaning aisle. WOW this stuff worked so well that I used it on the walls and crown molding above the fireplace and it removed all of the soot, no effort. The stuff even cleaned out the soot in the grout between the limestone and on the cream colored marble ledge on the hearth. No doubt, this stuff will do the trick on your flagstone, too.

I have always used trisodium phosphate and a wire brush on fireplace stone. It works great. You can get it at the hardware store.
