Right now I would say The Illusionist just because I understood it the first time I saw it. I just watched The Prestige yesterday before I came to work and need to still digest it. The Illusionist was really good and caught me off guard.

I am arguing for The Prestige. The reasons are nicely outlined in a post by another author on a different website. The reviewer hits on all the points that I would have commented on; I strongly recommend it:

At first I thought these films were very comparable but on further reflection, I think they might represent different genres. They share the mystery/magic component but they have different moods.
The Illusionist was more akin to a fairy tale-mystery-romance and it was sweet and simple whereas The Prestige was more complex, logical/ mechanical and emotionally charged, it was more of a mind-boggling gut-wrenching electric shock; I suppose preference for either of the two can depend on the viewer's mood and personality.
While the simplicity of The Illusionist is appealing, it has the double-edged sword effect of detracting the "realness" factor because the tricks are not explained and (appear) to be pure computer graphics.
The complexity of The Prestige can cause a headache but its raw, mechanical, and logical presentation (and sometimes explanation) of its tricks make it more believable. The computer graphics _enhance_ the tricks and talents but do not entirely replace them as they seem to do in The Illusionist.
I recommend both, but I think it took a lot more effort and talent to make The Prestige, and as such has more to offer to its audience.

the prestige. illusionist was great, but it was predictable. Somehow the tricks in the illusionist were too unrealistic. making dead people come back as ghosts? the tricks in the prestige somehow made the viewer believe that they were real. they were explained all the time. also, the twists in the prestige's story were pretty unpredictable as compared to the illusionist.

There is no doubt the illusionist is much better. I have seen both and there is no comparison. I even saw the illusionist 2 times, and will watch it again I am sure. One of best movies I have ever seen. I hope you like it!

I think they are both excellent. For me the twist in the Prestige was better, but some of the story didn't make sense to me. For instance, if one the twins really "loved" his wife, why would he let the other twin treat her so poorly. Driving her to suicide.
I did see the twist in the Illusionist coming, but I thought the story was told much better.
