Lake Murray in La Mesa has ducks, and so do most of the other rivers/reservoirs. There are a lot of ducks on Mission Bay, especially near De Anza cove. But most places don't want you to feed them as it encourages them to stay and multiply. Check out the location first yourself so your niece won't be disappointed and see if they have 'duck food' recommendations or vending machines where you can buy food that is good for them.
Sometimes feeding ducks can be a bit frightening to a small child - why not take her to the petting zoo at the San Diego Zoo where she can see lots of animals and pet them too? You could combine this with a ride on the miniature railway and try for the brass ring on the carousel (these are open on the weekends). And there is a large pond in Balboa park by the arborium, but I don't know if they allow you to feed ducks or not there.

A good place to find ducks is at Miramar Lake. (I-15 take the Carroll Cyn Exit, head east, the road will wind around for about 1/2 mile then take Scripps Lake Blvd right. The library will be on your right, the entry for the lake is on the left.)
There's lots of parking and bathrooms. You can walk out on the dock. Bring lot's of bread--the birds will come to you!
You will also see geese and coots, sometimes more exotic water birds.

You can feed the ducks at the Bonita Golf Course, they have a huge pond with ducks & geese. They also have a small train at Rohr Park (North side of the golf course) that gives rides to kids & parents on Sundays. ( its not every sunday but they have info at the park) You can feed the ducks on the north side (rohr park) or in the south side (Bonita Road)
Im not sure where you are located...off the 805 fwy N or S...exit E Street in Chula Vista & head East. Pass the Kaiser hospital & you'll see the pond a few blocks ahead on your left side. (across the street from Vons)

If you're willing to travel inland and spare a couple bucks for a day pass, go to Santee Lakes. It's really nice and there are tons, I mean TONS, of ducks!

Go to the S.D. Zoo or Wild Animal Park, they both have ducks and you can enjoy all the other animals too.
