I have never played the Pokemon Mystery Dungeon I am busy waiting for Pokemon Diamond and Pearl to come out (on March 22). Since I have never played it I can't give you much advise but if it works like all the other pokemon games where if you die (all your pokemon are knocked out) and you respon at your last save point you could go to Supercheats.com or other cheat sites such as Cheatplanet.com and other you could look for walkthroughs on the game and it will make life much easier for you.

Here's a bit if advice, it is not advisable to take size 4 category monsters into dungeons since they heavily limit what you can bring with you. This is especially true when the boss monster is also size category 4 (Like the Lugia at the bottom of Silver Trench)
