Clunking noise is likely a direct result of shifting with high RPM.
As far as the RPM goes, sounds like you have a vacuum leak somewhere - likely the intake manifold gasket or the brake power booster or hoses.
Overheating is yet another problem that could be caused by a leak - btw, intake gasket can leak both vacuum and coolant. Clogged radiator or stuck thermostat are other possibilities.

sounds like your crankshaft bearings are worn out, don't let it overheat too long or you could blow your head gaskets.
