Usually you want to disconnect the Negative (safety) but either side will do. Do this for at minimum 30 mnutes to reset the PCM

Neither. Disconnecting the battery is not the way to reset your check engine light. All that will do is cause your clock and radio to lose it's memory. In a worse case scenario, your security system will think your car is being stolen and shut everything down, and you will be out a tow to the dealer to reset things. Even if the "check engine" light does go off, if the problem that caused it i the first place isn't fixed it will just come back.
Take it to your mechanic.

the check engine light is just a way to get you to the dealer more often. Keep close track of your fuel milage and if it is consistent your engine is o.k. go to exxonmobil.com for a very good explanation of engine codes. I usually just put a piece of electrical tape over the offending light or if it is low on the panel lay something in front of it. works every time.

I only had to temporarliy disconnect the negative terminal to reset the computer. If you have to do this process over repeatedly, then have the system checked out.

Either one, but the negative (ground) is preferable, because you can do some unintentional welding by trying to disconnect the positive first.
