I got the disk set as a gift with all the comics originating from 1963 to June of 2006. It includes the annual issues, but I have no idea in what order I am supposed to read them? Any help would be great...

There are timelines you can find online. Here is one that goes through 1971. After that you are on your own!

It will show the crossovers and order of publication.

Read them in chronological order. A few are crossover stories, but most are self-contained stories.

look at the date on the 1st page and read them in chronological order .. never mind that the date is off by months.
