The top ranking official in Canada is the Governor General who is a direct representative of the Queen, being part of the commonwealth the Queen is technically the leader of the nation.
So the Queens or her representative is technically the leader of Canada. However the governor General is mostly a figure head who does little more than travel the world and make a good impression. She does hold veto power. However th Gov. General has never exercised that power as well.
So to answer your question the Queen appears on Canadian money because as a member of the commonwealth the queen is technically the leader of the nation.

Officially, the Queen is still the head of state. Technically speaking, executive power in Canada is exercised by the Governor-General who is the Queen's representative in Canada. In practice most of the role of the GG is carried out by cabinet, in particular the Prime Minister. So, she is still technically in charge, but only as a figurehead.
