The owner had him working for 2 yrs without papers. Will they be punished for it? I am scared we might get affected.

There is a great possibility that they will be in trouble if found out. Something like aiding and abetting comes to mind, which means that your employer helped them stay in the country by hiring them., even though he knew that they had overstayed their time.

sure they'll be punished....but dear also it's depend it ur country law.....may be ur boss hv to pay some fine to Govt...or
also depend it on ur boss relationship or power........ may be he hired but he doesn't show i papers working for him......
