is it possible to upgrade a 1999 bmw m3 coupe from a 5 speed manual to a 6 speed manual?
and if so how much would it cost?

youre bound to find some club in your area
next would be to take it too a transmission mechanic. youre probably looking at 6-10 hours of work@ $50 an hour
then it would be a dealer-6-10 hours @ $90-120 an hour
the next expensive would be a performance mechanic-6-10 hours @ $140 an hour

It should be possible to change from a 5 speed to 6 speed transmission in a 1999 M-3 if you had a spare 6 speed transmission available to install. It would seem more economical to sell the 5 speed M-3 and purchase a newer M-3 with a 6 speed already built-in with a matching clutch and proper tunnel spacing for the larger 6 speed six speed transmission.

You can, but why do that? The 6-speed is a little quirkier than the 5-speed anyway, and you are asking for a whole mess of irritating and constant problems by shoe-horning it into a car made for a 5-speed. If you absolutely must do it, then make sure you include a new clutch, driveshaft, and rear axle assembly to make it work without future headaches.
