That's a very complicated question. The atoms make up the chemicals which make up the monomers which make up the polymers which make up aggregates of molecules which make up organelles, which eventually comprise of the cell. The actual chemical structure of cells is multifaceted, and although I do not understand it fully, it is possible for the atoms to combine in a way that life is formed. Life is the way it is, when you get down to it, due to the valence electrons and bonding.

Welcome to the greatest question of all: Life.

You could argue that engine parts don't do anything by themselves, but when put together, and given fuel, they work in harmony to produce power and motion.

Atoms, by definition, are not alive.

Atoms, however, attract other atoms, and can form molecules, such as water (H2O).

Molecules of varying types can combine and create more complex interactions. Compounds are formed, more interesting interactions with the environment become possible.

This gives rise to more complex and more complex combinations until finally ones arrives at amino acids, or even proteins. Soon, you have cells. Which, while composed of vastly huge numbers of atoms, are in fact, still vast compositions of atoms.

The whole is greater than the sum of its parts.

Now, as to "the origin of life" and how all these atoms managed, over time, to become the familiar biological structures we know today, is one of the great mysteries of science, and one of the most studied.

It's called the miracle of life. In order to understand the science part of it, you will need to study things like polymerization, self-assembled monolayers, glycolysis, lipids, and weird stuff like that.

atoms make molecules. molecules in cells are bio molecules. ie. proteins, nucleic acids, carbohydrates, and lipids.
