U can check the links below for hotels/apartments/pension houses, they even have "boat houses".Actually if u want a more luxurious hotel, stay at the Four Seasons.Just by the river.I wud suggest u to stay around "Praha 1" area or anywhere that is near the "Mustek" area coz its not too far from the Old Town.Thing is, if u spend more on the hotels that are close by the Old town,u wudnt need to walk/take a bus to the centre of town.U save $$ and time.Even Praha 2 area is a tad too far.Besides, best way to "know" ur way is to actually explore it by walking.Don't u agree?
Hope i helped..Have fun!

Prague is among the cities worth-visit and to accomplish this you can start planning your vacation with hotelbye . Beginning with the wonderful area across the Prague Castle or the Strahov monastery with its amazing library and end with …the entire splendid city, Prague is just incredible. In Prague you can also visit the little house where Franz Kafka labored or the lovely Prague Castle gardens from where you can like a special see of the city with its picturesque red roofs. In this city you will never get bored. In the event that you will go during the spring you may find the spring woods in flower; in summer time you will dsicover extended dusks; autumn provides you with colorful leaves and special gentle and in the wintertime you will like the entire town protected with innocent bright snow.

The Delish Lady gave you some good references. There are a number of hostels in Dejvice district which is a nice area.

Couple more references are:

I really liked the Heaven hostel. It is located about 10 mins ride out of the main area (but close to grocery stores and public transport.) The kitchen is really nice, and the staff was very nice an helpful, with clean, home-like environment. The only drawback is that it is on the 5th floor with no elevator!! Here is a site where you can read about it/book it:

I really liked Sir Toby's when I stayed there a couple years ago. Great atmosphere, very helpful staff, in a neighborhood about 10 minutes tram from city centre. There's a supermarket nearby, and one of my favourite restaurants called Rustika. Sir Toby's staff are some of the best I've ever encountered; 5 star hotels should send their staff through the same training. Stay there, and you'll see what I mean. http://www.sirtobys.com
