I want to name my a company the same name as a famous song. I did a trademark search and found an unrelated industry non-profit company using the song as their name.

I would think not, someone may own the copyright on the songs lyrics and melody, but they can't aboslutley own a word or expression.
Ive seen Penny Lane records
Strawberry Fields Forever Beauty Saloon
and Lemon Tree hair cutters
and a lot of bars/clubs with lyrical titles
So I would think so long as you dont publish or use the melody/lyrics in advertisment it should be allowed

It depends. Mostly, it depends on whether the song is unique enough that the artist could clearly prove that you took the name from his song. So many song names are quite ambiguous so you'd be okay.

Otherwise, you have to get permission. I probably wouldn't name my store "The Yellow Submarine" or something that's totally a rip off.
