One way to detect a misfiring cylinder is to park the truck somewhere where there are no street lights and the engine compartment is totally dark at night. Then lift the hood and let your eyes adjust to the dark. Start the engine and let it idle in park with the parking brake on. Lean on either the driver's or passenger's side fender and concentrate on looking closely at the plug wires (without touching anything). If you see any ignition arcing or sparks flying around anywhere on the engine, try to remember about where they were. This is a sign that there's a bad connection and the higher resistance is forcing the spark to jump off the plug wires instead of going through the spark plug to ground as it should. You can wrap plastic split wire loom around any point along a plug wire to insulate it more from the engine metal ground. You can also actually measure each plug wire with a DMM (Digital Multi-Meter) set to the ohms scale. You should typically measure 5,000 ohms for resistance type wires depending on how long they are.

I had a short lived similar problem with my old explorer, I had 2 wires switched around, a quick fix just check for the proper set up. But the last guy is right, if the check engine light is on, all thi guessing is pointless, just have it scanned for the code and see what up with it. I personally would not start looking at other things untill you have ruled out what you just changed. Good Luck

What kind of vehicle is it?? If the check engine light is on,why not just find out what code its sending to find the real problem without all this guessing? Some vehicles do not even need a computer code scanner to read the computer. You can retrieve some codes with a simple metal paper clip hooked into your diagnostic port. You can just go to a local parts shop also and let them scan for trouble codes too.

I would go back over the plug wires again and see if one of them came loose. if you dont find one loose try the ole' mechanics trick of using a spray bottle of water and start spraying the plug wires to see if any of them have a bad insulation problem letting them ark out. with the vehicle running start spraying the wires, but do it in a darkend space so you will see the light show. if you see arking then you found a bad plug wire. other options are having the codes read to see if you have a cylinder misfire or injector going out. there are various reasons a vehicle will run rough. from misfires to injector failure.

Make sure your plug wires are all on tight and you should also change the cap and rotor. This could also be caused from bad gas if you have just filled up or maybe other things. but i would check the wires first.

If the check engine light is on, the engine computer can give you a good place to start. Most of the discount auto parts stores will do this for free. Get it scanned.

It sounds as if you have an EGR valve sticking open. You didn't list the year, make and model so I'm guessing. If you want to bother entering your question again I could help you further.
