I'm catching a ferry from Kusadasi to Samos and am hoping to fly from Mykonos to Athens... It's just getting between the 2 which is a wee bit messy. Any help is appreiciated!

Yes there is every second day ship from Samos to Mykonos. For example tomorrow there is a ferry that departs at 17:00 From Samos will approach Karlobasi then Evdilos (Ikaria Island) then Mykonos (your destination). then Pireaus- Athens The chipest ticket fare to Mykonos will be 26.50 Euros, for a air type seat. the hole trip will take approx. 4 to 5 hours.
Nothing messy just book your fly ticket in advance when in Mykonos or in Samos. Just when you will step out of the boat in Samos in front of you at 30 meters you will see a Travel agency This is owned by a friend of mine. Ask there and your ticket will be at your hands within a few minutes.
(Samos is my birth place, but now i live in Crete Island)

In the summer months usually there is a ferry from Samos to Mykonos at least 3-4 times per week. I do not think that the ferry schedules have been published yet for summer.

I frankly do not think so, but because those things are always in a state of flux in Greece one never knows. Best bet may be to fly Samos-Athens and ferry to Myconos from Pireas. There is a direct link-express bus route for 3+ Euros Airport to Pireas.
You can also fly to Myconos.
