If I am writing a scientific essay do I put capitals on elements and compounds (e.g. carbon and ammonium) when they do not start the sentance. e.g. An example of an element is Carbon. Thanks

No. Element names are not proper names. Capitals are only used for the abbreviated form such as Cu for copper, or K for potassium.

An example of an element is carbon, with the chemical symbol C.
