Too funny, I just reread this book last week.
Loss of innocence is best shown in the chapter where Gem and Scout go to Tom Robinson's trial and she first hears the word "rape", or when she has to take Dill out because he's crying too hard over the injustice of the situation, or when Gem cries over the verdict.

Atticus tells Gem and Scout to try walking around in another man's shoes for a while. He's trying to teach his children empathy for others, by asking them to imagine themselves in the other person's place.

Justice is defined in both a legal and social context throughout the book. Gem begins to understand it when he starts discussing Tom Robinson's case with Scout and Dill.

Prejudice is the belief that another person is inferior in some way, and may also be used to refer to a biased decision (ie. the jury in the rape case).

Courage/Bravery is personified by Atticus, who stands up for Tom Robinson, defending him against discriminatory allegations, and physical harm, without ever getting into a fight. Atticus truly is a Christ-like figure throughout the story, and is able to stand up for justice, which is the true definition of bravery.
