The reason the Spanish were successful against both the Aztecs and Incas was disease. The Spanish not only brought small pox to the Americas but they also brought rats and other disease carrying organisms with them. The Spanish also used trickery to get what they wanted; especially against the Incas. If I could go back in time, I would give Atahualpa a missile launcher and an M-60.........

Steel swords, crossbows, arquebusiers, steel armor, and horses were things for which the Aztecs and Incas had little to no counter for. The accidental arrival of small pox with the Spaniards helped an awful lot to end any uprisings after conqust, but I don't think they did much to aid, only sped the inevitable in a way.

Mostly, it was a culture clash and yes the Spanish had a very big advantage over the indigenous people. They used horses, they had more advanced weapons and were, for the most part, an unknown enemy.
