When I used to tell an actor that, it meant that they caught my attention, they were not right for this role, but I wanted to be informed about their career progress in case I had another project that might be right for them in the future.....we DO keep files of promising actors....

Well, I am by no means an authority. I am neither an actor or a casting director, but it would seem to me that they are kinda saying you may not be right this this particular role/project, but I like you. So, audition again for me in the future.
That's what I think.

It means to not be overbearing, but to occasionally let the casting directors know that you're still alive. Send headshots, notices, and continue to audition for future productions. This usually means that you sparked their interest, but either did not have enough experience or were not "right" for the role they were auditioning. This is a positive thing to hear.

Keep in touch is an invite to submit future cv's, headshots, showreels, invites to watch theatre you're in

It doesn't mean call a million times checking on the part, it is more just something to say.
Unless they say "you got the part" you can pretty much ignore anything else out of most of their mouths.

Based on what you told me, he wants you to do one of two things:
1) Talk to him often ( ala "keeping in touch)
2) Practice your script, etc. and "keep in touch" with your talent.

In NYC, it means you're good, but not right for the role. If they thought you had no talent, you would have heard "Next."
