She put him up for adoption, thinking that would be the best way for him to have a normal life.
Supposedly they're going to make another movie one of these years... they'd best get on it before we totally lose interest.

Ok. So it is Mulders baby. It is implied in "All Things" that they sleep together. It is also stated outright in "Trust No One" that they slept together also. Scully also says in "The Truth" that she had to give "their" son away.
