Often the name is changed to better fit into another language, which is to say that the people speaking another language can't as easily pronounce the native names. I think in part it's laziness. How hard is it to say Nihon and Deutschland? It isn't.

Nihon is the JAPENESE way of saying JAPAN.
Do you really expect Chinese to go around saying "the United States of America" or should they use their native language...I say use your native language.
