Other than Key West, I have only stopped in two other keys: Key Largo (I got married there!!), and Islamorada.
Key Largo has Pennekamp State Park. It looks like a boring old state park from the outside, but it has great swimming, canoeing, and you can take a snorkeling trip out to the coral reefs. Plus. if you're trying to save money, you could camp out. (Personally, I am NOT the camp out type!)
We stayed at Amoray resort, a small, but very cute and clean little place, just across the way from Pennekamp.
The other place I've spent the day in is Islamorada. If you get a chance, have lunch or dinner at the Islamorada fish company...delicious!! Unfortunately, can't tell you any places to stay overnight there.
I would suggest spending one day in Key Largo...it's the first key, then the next morning start driving down, you could stop at each key along the way to take pictures and etc., have lunch in Islamorada, then continue on down to Key West, getting there in the evening. If you see any thing interesting along the way, just stop and explore! Have Fun!
P.S. In Key West, make sure to do Mallory square sunset...It is an unforgettable experience!

I think you are going to want to spend more time in Key West itself... the other islands are not really touristy... they have shops and stuff, but from experience of living in Miami and a house in Marathon key.... go directly to Key West.
We love key west!

Its not that far at all...and its a beautiful drive. The only reason to stop would be to maybe have lunch and chill for an hour or so and enjoy the view. They have a lot of great places to eat on the water.

Its only a two hour drive, i guess you can research some guest houses along the way if you have to rest.
