I am torn between going for a Masters in IT and studying for the MCSE certification? Which one is more viable and will be most helpful in furthering my career in IT?

This is a no brainer, get your masters degree!!!! The master degree is the hardest and will take the longest to get and will benifit you a lot more than any certification will. Certifications look great ON TOP of the DEGREE. Plus the mcse can be done anytime and won't take that long to get, so get the hard one out of the way first. I would choose someone with a MAsters degree over someone with 30 certifications anyday. If you settle for just the certs you will be making a big mistake and loose out on a possible great career that the masters degree can help you get. Certs open the door for you to get an interview and maybe an entry level position (depending on professional exp.) a masters degree will almost guarantee you a position well above entry level, with or without certs.

It really depends on what you want to do. Do you want to stay in the front lines or do you want to get into management? If you get your masters then you can probably get a management position faster than with a MCSE. The other thing is that having a masters will open doors for you that an MCSE never will.

Do BOTH.

Finish the MCSE - get a good job where a benefit is tuition reimbursement - then earn your Masters and earn some serious money...................
