The best is to travel by railway. The NS (Nederlandse Spoorwegen) runs a train from Eindhoven CS to Amsterdam CS.
Trains run every half hour (at for example, 11:02; then 11:32; then 12:02; then 12:32 and so on)
Train journey time is around1 hour 20 minutes
