When and why are hyphens used?

Why are they used in words such as "deep-sea" and "good-natured"?

Often they are used when the words in which the hyphen appears are modifying a third term. In the case above, for example, you'd have "good-natured person' where "good natured" is modifying "person" so it requires a hyphen.
