Since most meters still charge on weekends, it might be best to park just outside the city near a "T" stop, perhaps off of the green line near Boston College.
Now, if you wanted to use your car in boston throughout the weekend, then it's a bit tougher. Meters are your best bet on Saturday and then much of that parking is free on Sunday. Avoid the expensive pay lots if you can.

If you go out to Allston and Brighton where the college students live, you may find a weekend spot even though a residential permit is required. The T runs right in the middle of Commonwealth Ave. but some of these neighborhoods are a bit off the beaten path. Try that approach on Saturday and park at a meter on Sunday because it is free.
The closer you want to be downtown, the harder it is to find parking. One poster suggested Roxbury, which is near the Orange Line, or Dorchester, near the Red Line.

You can park under the Boston Commons. Generally, they have parking there for $10 per day on weekends.

Your best bet is at a T stop anywhere on just the outskerts of Boston. As for Sunday....I'd go and pick up your car and park it at ANY meter in the city-Sunday's are free parking.

No such thing as cheap parking in Boston. If you want to leave your car in dorchester or roxbury like Chris said, don't expect it to be there when you get back. If it is there, it will be on cinder blocks and stripped.
