Yes, she was. Here's a quote from the Premier of the movie:

That’s not my thing at all. I just love the luminosity that comes with pregnancy. I love the fleshiness. I love the sensuality, the womanliness that happens within you. And Reese Witherspoon was, for the first time, a full-blown woman on the screen in Vanity Fair.”
She has two children: daughter Ava Elizabeth, born September 9, 1999, and son Deacon Reese, born October 23, 2003. Vanity Fair was not released until August of 2004.

Yep. She sure was. She didn't tell anyone and the director, who happens to be a woman, guessed because she said that Reese was "glowing". Nice to know that some actresses in Hollywood don't feel the need to act like pregnancy is an excuse to leave behind a decent work ethic.
