Because I heard at the end of tonights episode that there were only 4 episodes left..However, I wasn't sure if they meant in the season or in the whole series. Anyone have a clue?

I believe that it is only for the season. If I am correct, I heard the producers say that Prison Break would be a trilogy. I found this on Wikipedia:
The show is currently undergoing its second season, which premiered on August 21, 2006. Having planned two seasons worth of story beforehand,[3] executive producer Paul Scheuring says, "With success comes questions about Season Three, so now we’re framing the first two seasons as chapter one of the 'trilogy’."[4]

The ongoing plot in Prison Break will be resolved before the second season is out, show creator Paul Scheuring has revealed.
Speaking to Broadcast this week, Scheuring said that it was important that the original story, which centres around Lincoln Burrows (Dominic Purcell) being framed for a governmental murder, was not "protracted" longer than necessary.
He added that US broadcast network Fox could still ask for a third season, however, if ratings remain high. The show currently averages between 8 and 9 million viewers in its Monday 8pm timeslot, with particularly strong scores in the coveted 18-49 demographic.
"We have to conceptualise season three now," said Scheuring, but explained that he may not be involved beyond season two.
The writer's exclusive deal with Prison Break producer Twentieth Century Fox expires next April, after which he plans to start writing independent movies. "If I were to say the show's over [after season two], Fox would say... we'll have someone else run the show. That could happen."
The second season airs in the UK on Five from January.

I am hoping that it's just the season finale and not a series finale because I've become so addicted to this show...but I know hearing it be announced that there were only 4 episodes left made me panic too so I came on-line to see what was up with that.

i replace into questioning a similar subject b/c it sounds like Michael is going to shoot that female who's black mailing them. I in basic terms began watching the shows over the trip journeys. I certainly have been watching on the internet to objective to capture up. you're actually not on my own this show is so interesting. i desire it comes returned on.

Oh no! I hope that's not true. Although I can see how the show has always been somewhat limited in its plot content. I mean, after all, once they're acquitted, the show will have reached a natural demise.
