E.g. I have seen tabs that have things like this written (I have only written 3 strings to simplify things):
E-9-9-9
B-------
G-7-7-7

and they play it quite fast!! Is it a matter of very quickly doing a downstroke on the first string and then an upstroke on the other string that you are fretting? Or is it doing what I do at the moment (which doesn't always sound great) of sort of muting the middle string with another finger so it doesn't make a harmonic or anything)?

Don't use a plectrum, pluck one string with thumb and the other with finger.

Left hand:
Just bar across all 3 strings (assuming they're on the same fret).

Right hand:
Yes, learn to pick fast, or you can do what someone suggested; thump & pick.
Another trick, IF either note is found on an open string, is to pick the open string.
Most players who aren't advanced think that you HAVE to select a frettet note if you're playing in any positions higher than the first position, but hey, all the notes & strings are at your disposal, so use 'em!

Pluck them. Start off slowly until you build up speed.

I have trouble muting strings. I can do it sometimes.

You *can* pluck one on the downstroke and the other on the upstroke. I can do that, and I'm a beginner. Just takes practice.

Theres different way of doing this. The down and up stroke causes a delay. muting the B string is ok with loads of distortion.
To get clean 3rd and 1st string lead I use my plectrum on 3rd string at the same time 3rd finger right hand pics 1st string. or
no plectrun- (conventional finger picking) 1st finger picks 3rd string 3rd finger picks 1st string. Whatever feels right foy you.
