The song is about a soldier. There are a lot of websites on the 'net that give the incorrect lyrics to the song, but here are the correct ones:
He’s a stranger to some
And a vision to none
He can never get enough,
Get enough of the world
For a fortune he'd quit
But it’s hard to admit
How it ends and begins
On his face is a map of the world
(A map of the world)
On his face is a map of the world
(A map of the world)
From yesterday, it’s coming!
From yesterday, the fear!
From yesterday, it calls him
But he doesn't want to read the message here
On a mountain he sits, not of gold but of sin
through the blood he can learn, see the life that he took
From a council of one
He'll decide when he's done with the innocent
On his face is a map of the world
(A map of the world)
On his face is a map of the world
(A map of the world)
From yesterday, it’s coming!
From yesterday, the fear!
From yesterday, it calls him
But he doesn't want to read the message
he doesn't want to read the message
He doesn't want to read the message here
On his face is a map of the world
From yesterday, it’s coming!
From yesterday, the fear!
From yesterday, it calls him
But he doesn't want to read the message here
From yesterday,
From yesterday,
From yesterday, the fear
From yesterday,
From yesterday
But he doesn't want to read the message
He doesnt want to read the message
he doesn't want to read the message here

I've searched the internet because I wanted to know the answer to that question too and I found a blog where people talk about what they think the song means. Here is some of their ideas:
'From Yesterday' to me is about all the problems in the world that have been ignored, about all the terrible things committed by people (especially people in power) in the past (the word used to describe the past in this song would be 'Yesterday') and in our present times which have or are being forgotten and overlooked, and that one day this will come back and(for lack of better phrase) bite us in the -beep-....A sort of warning about what the world could become (check the video clip out-a stifled, cold world lead by a child, something that is meant to be innocent and good-but has become a hardened selfish monster"..."From yesterday its comming"
It seems to me that the song is about a guy who can't get away from his past. he has been all over the world looking and being and doing things, but he can't get away from what he has done before. and it haunts and scares him
I think for this song the band is talking about a person who looks to the past for answers but can't find any. It haunts him as someone says already and it is obvious to read him as "in his face is a map of the world", its saying that you can read and understand his feelings and shadows like a book. It exposes everything. and "he doesn't want to read the message here" I think is saying that he doesn't wanna face reality but look to the past. I could be terribly wrong but that's my view.
From these intrerpretations, it would make sense that he is a soldier trying to forget about his past and get away from the things he has done, just like someone else has said.
Hope this helps. :-)
