does the box seperate the colours out in the middle or does the light come out in a different direction[not in a straight line through it] ?

It depends on the angle the light enters and exits the square glass box. If it enters and leaves at right angles to the side faces, then nothing happens except the light may get attenuated a little. If it strikes a side at an angle then refraction occurs and the path of the light is bent at an equal angle as it enters and gets bent again when it exits.
