you did´t say what kind of shoes , if you are talking about trainer´s you can soak them in your on detergent . When I wash my trainer´s I always throw away the in sole´s , you can buy new ones in your local supermarket or chemist, I soak them then wash them withe the good old fashioned bar soap rinse well. Then drip dry until the water stop dripping .Then I fill the inside with normal rice just enough to cover the inner sole, then stuff as many clean cotton clothes inside , leave like this in a warm place over night & you will be amazed at how quick they dry . try for yourself . Also if you make sure you air your shoes everyday this helps´, you can buy spray for your shoe´s spray inside at night ,then there should be no smell

Go to Wal-Mart and buy something called Odor-Eaters. It works wonders!!!!! Then, once you get the smell out, don't wear the same shoes every day, give them a rest. When you're not wearing them, put the Odor-Eaters back in, just for good measure! I swear this will work!

for my skate shoes that i wore to work all the time I would spray them down with some spray and wash and then take my steam shark and a toothbrush to the outside. i bought dr scholl's gel inserts and his sports shoe spray to keep them smelling fresh inside. also in between wearings i got into the habit of spraying febreze into the shoes too.

If they're sneakers, you can actually wash them in the washing machine.
Else, either Febreeze them (use lots) and let them dry overnight, or put in baking soda and let that sit, than vacuum it out. It really eats up the odor! :)

put clean cat litter in a nylon stocking and stick it in the sneakers (at night, or whenever you aren't wearing them) any type of cat litter will work. It abosorbs the moisture and the smell.
