Pathogen could be a unicellular or multicelluar organism causing harm by being a parasitic. Many protozoans and bacteria come under this category. Even a common roundworm could be called a pathogen.
Germ is a term applied at various places with slightly different meaning. A microbe could as well be a germ. It may not always cause harm as a lactobacillus bacterium. Germ could be a seed.
Germplasm is the protoplasm of germ cell. Germinal epithelium gives rise to gametes.

Germ: An organism that is microscopic (too small to be visible to the human eye). Also known as Micro-organism. Microorganisms can be bacteria, fungi, archaea or protists, but not viruses and prions because they are generally classified as non-living. Micro-organisms are often described as single-celled, or unicellular organisms; however, some unicellular protists are visible to the human eye, and some multicellular species are microscopic.

Pest: any irritating creature which causes trouble and occasionally transmits diseases. Eg. Rats, mice, cockroaces.
Pathogen: Disease creating bacteria/virus/fungi - could be visible to naked eye or under microscope.
Germ: Normally visible to naked eye, sometimes under simple microscope. These include worms, germs in teeth etc.
