My favorite place for purchasing jewlery making beads is http://www.firemountaingems.com/ You can request a free catalog (not a little dinky thing either, this thing is HUGE!) from the website and then order through site or catalog later.
If you have a Pat Catan's store near you, they usually have a good selection of decently priced beads and stones. May not be the best quality product, but they are ok and easy on the wallet.

There are lots of sellers on Ebay selling stones too. www.Artbeads.com is where I purchase a lot of beads too. Fire Mountain gems have a large selection but not the best prices. There is also a great magazine about jewellery making that has tons of ads for bead stores. It is called Bead Style and you can find it at bookstores or craft stores.
