well i figure you are talking about the operating system being optimizied. it really depends on what os(operating system) you are using. if you are having issues with trying to run an os on a slower.
if you are using software to optimize, it can be a little more risky. then if you change settings in say windows to make it less visual.
windows xp comes with a lot of special effects that can be turned off to save processing power. compare the look of xp and vista with any other version of windows and you will get an idea of what i mean.

chances are nothing of consequence would be changed, but those software progs are playing around in your registry so something can always go wrong.
I just finished re-installing my entire system after "optimizing" my network connection. It didn't ruin anything important, but I could only stay connected to my WoW server for 5 minutes at a time and could not figure out what XPSmoker (optimizer) did to my settings to cause that! So i fresh loaded windows today

If your just upgrading, no. "Optimizing" is usually just software so you can always just reinstall the OS if you run into any fatal problems.
