By far it's the ACC. Especially if you count final four appearances and national championships.
Since 1987 the ACC has 6 national champions
UNC (93, 05)
Maryland (02)
Duke (91,92, 01)
The Big East has only 3 (I think)
UConn (2, can't remember years)
Syracuse
If you count final four appearances, the ACC would also dominate. Both Duke and UNC have had probably 16 or more combined final four appearances alone in this period. Maryland, Georgia Tech have also had appearances.
If you go back 25 years, this would include the 1982 Carolina team that won the national championship, the 1983 NC State national champs, and Georgetown's national championship win.
Still, the ACC dominates overall and over the last 20 years or so. I think that you can only count Big East schools during this time period and not the runs of Louisville and other schools when they were not Big East members.

Neither, this is all with regard to the SEC.
