I'm a professional mechanic and have seen it several times in my career. I would tend to lean more towards mice rather than squirrels though.

usually, it's rats and mice, but it could be squirrels. they are all in the rodent family. they like the warmth of the engine, and stay for the food source. if you have open bags of dog or cat or bird food, they have found a home. get rid of the available food. put it in containers with good lids. the insulation of the wiring is made from soybean oil, so it's a food source itself. these critters will do alot of damage; seen it countless times before.

When it get colder all the rodents look for a home out of the wind and weather....they like the area around the intake manifold best its flatter and more retentive of the warmth from the engine, not to mention under a nice warm air cleaner or intake system...there will be residual nesting material and stored food in the immediate area too. They will take whatever they find and either ,eat it ,or try and make it part of their home. I have seen this countless times...
