I'm writing a philosophy paper and my teacher is very anal about correct grammar, so I want to know if this sentence is ok to use.
"In the beginning of Book II of the Republic, Glaucon brings up his ideas on injustice in order to understand what he truly thinks justice is."

It's grammatically correct, but it doesn't sound very good. I would try rephrasing it.

Yes, it *is* OK; just as sentences can now be started with "and." However, if your professor is an old-school editor, why take the chance he/she will focus on your grammar instead of your logic?

At the beginning of Book II of the Republic, Glaucon shares his views on injustice so that he may better understand his perception of justice.

Yes, the sentence is ok. A similar sentence is 'Who do you think you are?'

If there are several clauses in a sentence the last clause will be in assertive form even if it contains a question word like 'what', 'how' etc. Consider another example : I want to know how a computer works. If you say '... how does a computer work ?' the sentence will be incorrect.

It would sound better to finish '...in order to understand what he truly thinks justice to be'

The sentence obviously didn't sound correct to you, or you would not have questioned it. I like the "...what he truly thinks justice to be." (But, to answer your specfic question: yes. "Is he here?" "Yes, he is.")
