Well, what the 'best' hotel is is a matter of opinion. Some people may say that a five-star hotel in Ginza is the best, because it would be outrageously expensive. Other people will say that they swear by capsule hotels. It's all a matter of preference.

Here are a few hotels in the Tokyo area for you to choose from. If you can find one outside the city, it will probably cost substantially less.

Hi there!
Well TOkyo, being the capital of Japan, is really expensive to get a hotel. When are you going out to Japan? It can be cheap during the year except June and July.
One place I stayed at last year was Ryokan Kangetsu. It was 6700Yen a night, which is cheap considering how expensive Tokyo is. The place is small, it's nothing special but it's a place to stay. It offers broadband wireless for 300yen per night (in your room, how convenient). I totally loved this place.
I don't have the URL with me but look up on google "Ryokan Kangetsu". The online reservation form is in English too!

It is really amazing that your parents will allow you to travel to another country with your boyfriend. You will probably find it easier to try and book a hotel through either Holiday Inn or Crown Plaza Resorts (Marriott). The best hotel hotel that I have stayed at in Tokyo is the Crown Plaza in Ebisu Gardens. The cost was about $400 per night for a 2 person 5 star room.
I just took my family to Tokyo Disneyland and we stayed at the Disney Ambassador Hotel, the cost was about $390 per night for all four of us.
You can try to book the Metropolitan Hotel in Ikebukuro. I think that shows up under the Marriott family of hotels.
You also have the Shinjuku Hilton and Shinjuku Hyatt that you can book reservations through the internet. Prices fluctuate with the demand and season. Most Japanese hotels charge per person, per night. If you are brave enough, you can book one of the name brand hotels I mentioned above and then while in Tokyo, go to a travel agent such as JR Travel or JTB Travel and ask them to book a cheaper hotel for you. You will see how effective your high school Japanese lessons are.
