The Matrix is a simulation sofware used to travel time & Time Machine is the tool. Matix can be considered to be the sofware part of the process (Time travelling) & Time Machine to be the hardware.

well there is no such relation between them.. but you can create couple of relations... like, you can say that in matrix, time machine will be used to travel through time so that kids in schools can learn history..
