There is no such thing as "the" database system. There are many kinds of databases. Indeed, the file system is itself a kind of database. But if you mean a relational database, such as anything with "SQL" in the name, they're mainly useful when you need to piece together disparate information, do searches, filtering and sorting over a large amount of data and so on. When you're storing relatively few, large documents with little connection between them, a filesystem is actually better. Think an accounting application versus a word processor.
