Agent Zero(who had previously been Maverick) was created by Weapon X with the specific intent of killing Wolverine. To do so he was given the ability to shoot corrosive blasts. As it was explained in the book the more a healing factor fights the corrosive the worse it gets. The link below shows the corrosive being used on Sabretooth.

HIV....no I'm kidding, I dont believe Wolverine to be invulnerable. Phisicls harm can be done to him and he unlike the Juggernaut does not have unlimited stamina, thus meaning that when he gets tired and burns his powers out he will be completley vulnerable to permanent phisical harm... but as one should know if a mutant burns out his powers and lives to wait for them to come back, they come back, and even more powerful than before. Wolverine is completley vulnerable tp psychological harm, telekonisis and such, if you get into his mind and make him just run his powers out he will be vulnerable for that one short amount of time. As it has been mantioned his adamantium skeleton lining makes him an easy target for magneto, mangeto has pulled out Wolverine's skeleton in the comics and with an amazing outcome....Wolverine does die... It has been stated that as long as his head remains intact with his body he will remain alive...yet if it doesn't....But how would you get rid of his head whe he is framned by an indestructable material.... another weakness would be if Onslaught uses his ability to manipulate reality...then it really would be over for Wolverine. So yes this freak born in the 1800's is near the top of the foodchain...near...not on top....but near..

As many have already said, catastrophic damage to his body.
However, there was a rather "simple" way that Mystique had planned to employ in the comics... it was back around when Rogue defected to the X Men and Mystique wanted to go in and get her back. She had paid Arcade to construct replica X Men so she could develop combat strategies against them and test their effectiveness.
She took out Wolvie with a slice to the throat. Her analysis was that his healing factor could not compensate quick enough for a cut carotid artery.
And of course you would probably throw in psionics, magic, etc.

Wolverine's weakness is probably his anger or temper as mentioned, then the fact that his adamantium skeleton makes him completely vulnerable to Magneto.
Other than that, he's pretty good.

His mind is his biggest weakness, a really powerful telepath could take him out. But his healing factor has provided some pretty cool moments. My personal favorite was the punisher shooting his face off, that is some good sh!t.

The only way to destroy Wolverine is to destroy all of his organic material. He has regenerated fron a small patch of living cells left on his skeleton at least once.
