More then your water logged car is worth Arvind .... learn to drive a stick .... you never know when you might need to know how. What if your future girlfrind shows up with a hotrod manual transmission car and wants you to take her for a spin .... you gonna tell her you don't know how to handle your stick?

Seriously, you don't give enough information but normally it's smarter and cheaper to just by a car the way you want it. If you were given this car or it's all you could afford I would just drive it the way it is ... it won't be your last car so just wait till you can buy something more to your liking. Till then just worry about the boiling sound and the poor acceleration and the water getting in ...

Usually people swap out automatics for manuals (lighter, more efficient, more fun). It's fairly well documented in nearly all automotive circles. However, to do the reverse will be considerably more complex, because you now have to integrate a Transmission Control Unit into the factory wiring harness. I'd either grab the entire wiring harness from the auto version of your car, or carefully study both wiring diagrams and see how you're going to splice the new one in. You're likely going to need to fabricate some new tranny mounts, and need to grab the proper driveshafts as well.

Cost? One parts car, or perhaps a few trips to the wrecking yard and your time. If you want to pay a garage to do this, this will be one of those custom jobs where you keep throwing money at the shop until you get a running car back.
