Later note:
Looking at some of the answers, I'm starting to think. So I'll sum up all decks:
Yugi: Would be good if you could choose which cards you drew
Kaiba: A lot of raw power in Kaiba's deck and you have a good chance whatever you draw, but lacks strategy and could be easily overcome by a good burner deck.
Joey: Joey's deck is mostly luck. This deck is good for beginner duelists as it has plenty of scapegoats.
Pegasus: A great deck for more advanced players, however the card combos are not easy to execute if you draw the wrong cards.

So I think it depends on how experienced you are. I'll go with Kaiba, I think. Yugi's and Pegasus' decks definitely out as the card combos are difficult to execute due to chances of drawing the cards you need and Joey's is just too naiive. Anyone want to add something? Or any other duelists you wish to suggest?

yugi deck is powerful but you have to be able to draw the right card at the right time which is nearly impossible kaiba deck is a better deck you can play with joey deck is all chance and his best cards are jinzo and gilford th e lightning i would not want his deck pegasus cards are not that good i would go with kaiba i like yugi deck better but i think kaiba would perform better he has good cards too

The best deck i have to say was Joey's purely because of the Jinzo in it but then again Jinzo is my favorite card. Many of his cards were based on luck so it should be fun to play. In real life, Yugi's and Kaiba's deck would be absolutely horrible.
