100% in agreement with you! So scared I've watched it about 6 times and still get a little freaked out. The sequels are great too.

Alien is a good choice. I would add:

Dawn of the Dead, 2004 remake - very, very scary.
Frailty
Hellraiser
War of the Worlds, 2005 remake (I know, but it hit me just right)
The Incredible Shrinking Man (1957)
Testament

The Dawn of the Dead remake is just plain terrifying. Frailty is about an insane dad who wakes up his two little boys one night, says there are demons around town, and involves them as he becomes a mass murderer. Hellraiser is a mediocre film, but Pinhead's scary speeches raised it to art, and yet he was no good at all in the sequels. War of the Worlds remake, for me, captured the fear of "the unknown, inescapable force trying to kill me." (Usually I hate remakes.) The Incredible Shrinking Man is beyond great because of the battle with the spider - I have a terrible fear of spiders, and no movie, ever, has made them scary but this one - Arachnophobia was a joke.

Finally, Testament is the aftermath of a nuclear war. A beautiful, happy family quietly dying of radiation sickness. Helpless. Nothing to do about it, nowhere to go. A mother burying her children, one after the other, as the weeks go by. It's not a tear-jerker, it is a damned nightmare. It makes you want to scream.

EDIT: There is a little TV movie from about 1974 called Don't Be Afraid of the Dark. Kim Darby moves into an old house, opens a sealed fireplace, and accidentally releases several 5-inch tall demons who cannot stand light. Very low budget, the special effects are awful... and it scared the bejesus out of me. You have to see it to understand.

When I was 11, I saw a film called the Ouija board at a friends house. It scared the living daylights out of me. I didn't sleep properly for ages afterwards. I was so scared that I'd force myself to stay awake until around 2am, then I'd go in to my Mum and Dad and tell them I'd had a nightmare and sleep in their room. This went on for a good 6 months. I'd love to watch it now - bet it's a right pile of pants but I was only 11. My brother recent watched Cannibal Holocaust, he's 21 but it really disturbed him. I think on part of it (I've never seen it) the cannibals cut of someones penis and eat it, it put him off so much that he couldn't eat properly for a month!

Given all the horror films that i have seen over the years, the answer suprised me.
Event Horizon

Ive watched it about half a dozen times and still can't figure out what it is that freaks me out about it - and that's more scary than the film!!!

When a Stranger Calls.

You have to understand the circumstances I saw it under, though. I was a teenager and babysitting. The kids I was babysitting were upstairs and I was alone downstairs watching the movie on tv. If you've seen it, you'll know why I was so terrified. If the phone had rung during that time, I think I would have had a nervous breakdown.

You know, The Amityville Horror actually gave me pause.. Rod Steiger as the priest with flies all over his face, &c. Jennifer 8 had its moments... The Crimson Rivers had some really creepy atmospherics (the kind that sneak up on you)... and finally, the ORIGINAL version of Red Dragon - which was called Manhunter, I believe, was pretty wild...
