It truly is a pleasure to answer this question (good question!!)
Spider-Man: Reign was just released this last month and it is extremely challenging. There are alot of references to classic and mythos literature and archetypes in general.
Of all time, the comic with the best writing, that was the most inventive and intellectually challenging would be the Watchmen by Alan Moore. A close second would be V for Vendetta by the same author. (I'm not saying that based on any opinion of that movie...I preferred the graphic novel.)
Another very good comic is Maus. They actually offer courses over it in some Universities. I would love to sit in on some of those.

I gotta give my vote to the Captain America Winter Soldier story.It's a tough choice though there's ben alot of good writing in the last few years. I'm not usually a DC kind of guy but I really enjoyed at least the first half of infinate crisis.

marvel 's civil war series that is concluding now. some of the themes in this series are very deep- power, politics, abilities, pro registration vs anti registration, heroes vs heroes, comic vs real world history,. it had great art work, good storyline. i thought i would be upset cuz the marvel universe was being turned upside down...spiderman unmasked himself for christ sake! but its really good. i'm addicted. and if u havent been exposed to it (yeah right!) go check it out and also check out the discussions on the message boards (jus to prove the intellectually challenging part of this question).

inuyasha, saiyuki (all of them) trigun and eurecka seven.
eurecka seven by far in the most deep on i've seen because it has alot to do with family and love.
