It stands for MPEG (Motion Picture Experts Group), the clever bunch of people who invented the compressed file format. Te 3 stands for layer 3.

MP3 is short for 'MPEG Audio Layer 3', one of the formats that music can saved in. So I'm assuming they just snipped the 'MP' from the beggining and slapped the 3 on.
And no, it does not mean media player...not at all.
