I shouldn't be telling you this, but you seem like a nice person. It is usually the richest, most ruthless person in the inner circle. Often if there are any dissenters they have accidents on the way home. Don't let anybody see this information, okay?

What is called the "secret shadow government" is actually an extension of the civilian sectors of the regular government (Cabinet Departments, mostly). It exists in that the people who comprise it know who they are and where to go in the event of a catastrophe in Washington (such as, a nuke destroys all the Cabinet Departments and the people inside). The "shadow government" using backup computers and other assets keep the ball rolling so that we continue to have a functioning government.

The military follows the chain of command, and each of the Commands (NORAD, CENTCOM etc.) maintain their own locations and can quickly reconstitute the military arms of government.

Whoever the surviving Constituional Successor to the Presidency is would become the President. There is not now a separate "shadow" President.

We are talking about normal succession here. Why do you think that there is always at least one person missing from the state of the union address, just in case.....
