Squier is a cheap Fender.
But they are pretty good

Squier is the Fender brand aimed at beginners, or at people who aren't looking to spend as much on a guitar.

Seriously, they use a different wood for the body and quite possibly the fretboard. This changes the characteristics of your tone and sustain. It is typically heavier. The necks are typically more D shaped on Squires, with Fenders having more of an arc and overall thinner in this department. Less hand travel and a smaller grip area make it easier and more comfortable to play, especially for longer periods of time. Most notably, the pickup and electronics are better in Fenders. This is they key factor in their tonal difference.
Essentially, you get what you pay for between these two. The cost offsets your needs here. If you are picking up a guitar for the first time, you may want to get the Squire. If you're no longer novice and want a quality instrument that will hold up for much longer, go with the Fender.
Maybe your preference will be the determining factor. Go to a guitar shop and try both of them out on the same amp. Use the same settings on both. If you can't feel and hear the difference, go with the cheaper buy.

Squier is made by Fender, Squier is just meant to be more of a beginner guitar and more affordable. A real Fender Strat is also going to be made of better wood than a Squier Strat.

The Fender Strat is the American made and more high quality both physically and tonally version of the Strat while the Squire strat is imported, cheaper, and lower quality on parts and tone. As for which one would be better to buy I would say it depends on your level of playing and if you intend to play shows with it. If you're planning to play in your home as like a side hobby or something along those lines I would go with the Squire but if you're doing shows or just happen to have the extra cash on you I would gom with the Fender version.
